In the j2commerce configuration you can define a folder where the downloadable products are.
Mine was media/secretfolder but when in the product there was only the image folder and its subfolders available.
Because of the security issue yesterday we set the site already online and moved all the documents to another folder but its still a configuration bug or glitch.

you have set this ticket to the J2Commerce 6 version, I assume this is a mistake? V6 is not affected by the security issues.
The folder you set for downloadable products is not the same as /uploads. The /uploads folder is used for some add-ons and mainly for the 'File' type option where store owners allow uploads of files by a buyer as an option for a product.
The downloadable product files do not follow the same workflow, so you should not have had to move downloads around.

Ok then it was a misunderstanding what the path is for. Actually in v4 I used it to upload the files for downloadable products but now they seem to be forced to be in the images folder, right?
Before the migration it was in the media folder. After the migration the downloads stopped working and were not available anymore, we had to upload them again and assign them new.

Yes, you are right.
In J2Store 4, files were assigned to the /media folder. Which makes them unreachable through the console.
In J2Commerce v6, we allow any directory used by the Joomla core filesystem plugin.
So basically, you can add files to /images, /files or whatever folder you created specifically and that you have set in the filesystem plugin.
That makes them accessible through the media manager.
Then you need to select the folders you want to allow for J2C in the global configuration of J2Commerce, 'Image upload' tab.

Ah ok what was missing that Images Upload counts also for Downloadable products. Thank you.
I wanted to save it but I have the error "Invalid field: Customer File Upload Path"
which is maybe for my custom uploadfolder in media, but why would it be suddenly invalid?

I can see in the code that we exclude those folders from the attachement path:
administrator|api|cache|cli|components|includes|language|layouts|libraries|media|modules|plugins|templates|tmp|logs
That is probably the issue.
