Hi Guys, I think I know the software relatively well until I get stumped, I have a few South African Shops and never come across this issue.
After selecting south africa for country, usually there are only south african provinces available for zone.
I see some random USA zones, so customers are unable to complete checkout.

I have been building on this platform for over a decade and I still discover new things - don't beat yourself up over it :)
Usually whenever the zones aren't matching the country, it's due to a javascript error on the page or the menu item for the checkout hasn't been created. I didn't see any related javascript errors, but noticed the urls for the shopping cart and checkout had the word "component" in them (meaning they didn't have menu items created) so I created both menu items in a new Hidden menu I created and the zones are now matching the country in checkout and shopping cart. Make sure to add the My Account menu link as well as the Thank You page to ensure sef urls and catch the occasional oddity that arises when there is no menu item...
